I applied for PIP 2 years ago and was refused, the reason was that I have lived out of the country in the last 3 years. Do I have to wait to re-apply until 3 years have passed,

As CockneyRebel says, it's 2 out of 3 years, therefore if you have now been in the UK 2 years yes, just re-apply.
