I'm on housing benefit. I'm a pensioner. My son, who works full time is coming back home to live. He works full time. When Council sort out how much rent and Council tax he needs to pay how can he pay it separately to me so that it doesn't affect pension credit etc as he won't be paying me anything

You will need to tell Pension Credit when he is living with you.
Your son could always set up payments directly to Housing Benefit & Council Tax using your account details.
